All Volatile Flintbeetle locations in Hollow Knight: Silksong
These guys are dangerous, but you will want to find them, nonetheless.

One such time is when you visit Bone Bottom and chest the Wish Board. Doing so will give you the option to accept the Hunt: Volatile Flintbeetles wish. If you are in search of them and their precious Flintgems, this is where to find them.

All Volatile Flintbeetle locations in Hollow Knight: Silksong
All the Volatile Flintbeetles can be found in The Marrow, and the good news is that I don't even need to show you where they are; I just need to lead you to their dung. From there, Hornet can interact with it, and it's as simple as following the glowing trail, occasionally stopping to smell more fresh dung.
The first Volatile Flint Beetle dung location
The first piece of dung can be found in the large central chasm in The Marrow, resting on a bony platform. Just interact with it to smell it, then follow it to the beetle. These guys are dangerous, however. They do explosive attacks and are very tough. Be cautious when fighting it, and when it does finally go down, move away, as it will explode with a last gasp effort to kill you. Grab the Flintgem that drops, then move on to the next one.
The second Volatile Flint Beetle dung location
The second piece of dung is found over on the right side of the Marrow, near the paths to Hunter's March. It's just sitting on the ground near a spike pit, so once again, follow it to the Volatile Flintbeetle and take him out.
The third Volatile Flintbeetle dung location
The third piece of dung is found on the left side of the lower levels, on one of the higher platforms in that area. I did find having the Swift Step dash ability unlocked to be very helpful when fighting these guys, as it allowed me to quickly dodge their area-of-effect attacks.
When you have all three Flintgems that the defeated Flintbeetles drop, return ot the Wish Board in Bone Bottom and had in the wish, you will be rewarded with a Memory Locket that can be used to expand your Crests in the Crest menu when resting at a bench.
